It's called continuity - or rather lack of it. In Thunderbird Six when Skyship One flies over New York the footage is real. So one they could't remove the building from the film secondly I don't think they expected anyone to remember.

Please remember everybody that there was a large gap between TB6 and Terror. Without video recorders nobody is going to remember. Also note that one region didn't buy the show till 1976. So if you didn't know the Empire State had collapsed it's not going to bother you.
